Black smoke is from burned fuel.It happens when the motor is under heavy load and doesn't always mean something is wrong.

While you intended to make it run like new you just scratched the surface. Valve guides? No new pistons? only recalibrated the injection pump? Either unmetered oil is leaking past a worn set of injectors or engine oil is doing the same thing. And with out the proper hone job on the cyls the rings might never seal.
